A JIRA workflow is the set of statuses and transitions that an issue goes through during its lifecycle. The following diagram shows JIRA's built-in workflow:

Can the default workflow be made inactive?
Only if all projects on your JIRA site are using workflows (i.e. in workflow schemes) other than JIRA's system (i.e. formerly called default) workflow.
Once that happens, the system workflow on your JIRA site will become 'inactive'. For more information on how to set up (custom) workflows in JIRA, I suggest reading the Configuring Workflow page.
It is pretty important for our organization that we be able have a custom default workflow. We have many projects and are adding new ones all the time. We can rely on the project creator to remember to change the workflow to our custom one each time.
Perhaps we are not using the system as designed. If this is the case could someone instruct us how to better use the workflow feature of this app?

When you refer to 'custom default workflow' above - I assume you mean a custom workflow which you've created 'in house' that is used by default with each new JIRA project you create?
If so, then JIRA cannot perform this task automatically, since each newly created project is associated with JIRA's 'Default Workflow Scheme', which associates all issue types used by your project with the JIRA's System Workflow ('jira').
What I can recommend is that you first associate your 'custom workflow' with a 'custom workflow scheme' and then request that your project creator(s) should simply change each projects' workflow scheme to use the 'custom workflow scheme' after project creation.
However, I suspect you might already be doing this?
So we can't set a custom Workflow scheme as default?

How can I change the "native" order of the statuses in my workflow?
Wie designed our own workflow and it's working fine but in issue statistics and 2d-statistics the sorting of the statuses is not the expected one. it's also not sorted alphabetically and it is impossible to sort the status alphabetically obviously (otherwise we would just number them).
I'd be very thankful for any advice on this.

How can I define estimate time and remainign time to each steps of the workflow, is this possible?
Can we deny some users from putting an issue in some workflow states for an example I want my team members to resolve the issue without closing it, once it's resolved their managers can close it; Also can I setup the issue to change owner automatically once it changes certain states?
If you have customized the workflow for a JIRA issue, I would love to see a blog post or something detailing what you did.
We have 20-30 different departments in my company. We all share a single "Service Desk" project, and filter out each others issues based on issue type. In other words, each department has its own issue type which is just its name.
Is it possible for my department to have a custom workflow that applies only to my department? Or does the entire project need to share the same workflow?
Yes it is possible to have issue type specific workflows. First create the new workflow that you want to use. Then go to Workflow Schemes and edit the scheme you want to add the workflow to. When you click "Add Workflow" you'll choose the workflow you created as well as what issue type(s) that workflow should be associated with. If there are any existing issue types from a different workflow you will have to choose how the old statuses map to the new statuses. This link has more information Configuring workflow schemes
